After the events of the previous game, with the defeat of Shinnok, the evil sorcerer Quan Chi is sent back to Netherrealm, however he can escape again through a portal. during his escape, Quan Chi finds the tomb of the dead army of Onaga and learns that Onaga himself can be resurrected when a lot of souls would be sacrificed in the name of him. by knowing that, Quan Chi allies himself with Shang-Tsung, there’s born the Deadly Alliance. but before they could do anything, Quan Chi and Shang-Tsung kill the emperor Shao Kahn, next, the sorcerers ambush and brutally kill the only man who could stop them both: Liu Kang. now nothing can stop the Deadly Alliance’s plans, Shang-Tsung and Quan Chi begins their rampage, by sacrificing a lot of people, moving their souls to Onaga’s army, with the objective to resurrect him. after Liu Kang’s death, Raiden reunite his remaining warriors to the hard mission to stop the Deadly Alliance.

After eliminating almost all the Metroids in the planet SR-388 in the previous game, leaving just one baby Metroid, Samus takes the Metroid to the Space Colony, where scientists can study much more about the Metroid. however, the space colony is attacked by the Space Pirates, killing all the scientists while Ridley captures the baby Metroid. Samus follows Ridley until the Planet Zebes, where she has to eliminate the Space Pirates and recover the last Metroid.

In July 24, 1998, the day when a series of murders related to cannibalism occours in Arklay Mountains, set in Raccoon City. the police department, known as S.T.A.R.S., divides itself in two teams to investigate the case. the first team to be sent is the Bravo Team, which mysteriously disappears. later, the Alpha Team is sent to discover what happened to the Bravo Team, and soon they are attacked by aggressive and disfigured dogs and escape to a mansion, where they will face zombies and other monstruous and bizarre creatures, at the same time they have to discover what is behind all of this.
